Have you replaced the rubber brake lines that connect from the chassis hard lines to the calipers and rear cylinders? Sometimes these rubber lines will start to lose their "stiffness" and start to flex and swell with all the pressure when you apply your brakes, causing a soft pedal and longer pedal travel. I would also double check to make the ENTIRE system is void of all air bubbles, including the master cylinder. Did the problem arise after or before you installed the master cylinder?

take a look at your rear rubber brake line going from the hard lines to your rear end. sort of a bad design, but they rub against the gas tank. Getting ready to replace mine as its rubbed down to the inner hose. my pedal isn't horrible but it depresses more than it should.
