Removing roof rack

I took off my roof rack and found the metal spacers that the screw goes into. How do you get those off? I found a flush push in insert at auto zone that seems it would work perfectly. Has anyone removed their roof rack and if so wut did u use to fill the hole? Truck looks sleek without it...

silicone then put screws back in. haven't had a problem since.
