They are pretty easy to remove, all you need is a couple socket wrenches. I just removed them on my 97 4dr and there were 2 bolts for every support and an extra two infront of the front doors/under the front fenders. I would recommmend taking those off first. I believe it took me 5-10 minutes...
With only one sub you can either get 1/2 Ohm, wiring in parallel, or 2 Ohm, wiring in series. With the amp you have I would run it at 2 Ohm which would require one positive (+) and one negative (-) be run together and the other positive & negative be run to the amp. See diagram:
If you go up to 1500 watts I would at least do the big 3. As for the battery & alternator you could potentially hold off and see what happens. It also depends on what type of listening you will do. Will you be listening to the stereo quite a bit with truck off? You might do pretty good...

I really like your original idea of making the grill a combination of black & orange, it will really tie everything together really nice. I also think you should paint the sail panels orange, especially if you have your windows tinted darker. I say this because I really like the orange...
If your going to go with the black & orange bowtie it might be pretty cool to paint the grill black and the front surface orange or visa versa...either way it would all match and look sweet.
Have you tried going to an Audio/Video store that sells & installs security systems, I know the Magnolia Hi-Fi by my house did a year or so ago...I know I saw some for my Clifford. I would also assume that they can reprogram them for you.
